So the two single cards which comprise the multi-gpu card will always be better to purchase, however the dual-gpu card works on motherboards with only one PCI/e x16 slot. They also often cost the same as OR MORE THAN two of the cards that comprise it, for example 2 x 680 = ~$1000 at release, and 1 x 690 = ~$1000 at release. They also use weaker versions of the flagships of its generation (usually through downclocks) for each of the GPUs in the dual GPU card.
